I've started working for a courier company as an independent contractor. I had a delivery today where I was questioned regarding what was in the package. I have no idea what it is that I pick up (if it's wrapped up or in an envelope).

As I also work in an organisation that takes any suspicion of criminal activity very seriously, I need to know if there are any protections in place if someone does send something illegal (ie drugs) through the courier company?

Who questioned you regarding what was in the package?

Generally speaking you can't be held liable for what other people send through.

However, if you are aware of something illegal being in the package but still choose to transport it, then there will be an issue.
