Can the Children's Court grant an interim accommodation order applied for by the Department of Human Services (DHS) that contradicts final parenting orders made by the Family Court?

That seems like an unusual and complex situation. See if Legal Aid or your local community centre can go through the facts of your situation in more detail and give you some guidance. You may be able to appeal against the Children's Court interim order.
