I have had a 2 day custody trial before in 2016 and off to another soon. Different magistrate this time. Does the new magistrate read old transcripts and affidavits as well as previous jurisdictions? Or do they only read the latest affidavits and trial evidence?

No I wouldn't expect the magistrate to read material filed in previous proceedings.
